I think you're confusing two different crossing. John tells only of Jesus walking on water, Luke tells only of the calming of the seas, bu Matthew and Mark tell of both. The two events also fall in different places in the time line with a fair amount of consistency in the tellings of what happened before and after the two crossings.
It's hard to tell what the motivation of the scientist is or how likely he thinks his explanation to be, but the very fact that he is trying to figure out a scientific explanation has in it the implicit assumption that it did actually happen.
