What Fay said was no mere threat. He will do what he said. When this portion of the scenario ends he will take the cleric back to Greenest and let the people there do what they will after he explains who this man is and what part he played. He will specifically seek out those most aggrieved by this man and this whole event. He will stop the proceedings once or twice, if he can, and see if the cleric has a change of heart. If not, "Good riddance to bad trash" is all that goes through Fay's mind and then he thinks of him no more.
Nyzahr has watched the interrogation of the mad priest with first a keen interest, gradually turning into aloofness and sheer boredom as it became obvious that this man was not intent on cooperating and obviously utterly devout to his dragon queen and her plans of world domination.
She thinks that she definitely had enough of this cult and its members' hard-headedness, but cannot help being somewhat fascinated by these men's devotion: how can these mere mortals hope to be taken seriously, or indeed even noticed by an all-powerful being like Tiamat, or even any other god like this Sune and any other from that plethora of beings whose ever-changing names and functions the earth-planars keep on being intent on invoking ?
It is beyond her comprehension…
She shrugs with nonchalance and turns her back on the prisoners, sitting near their horses a little ways off and playing a jaunty song on her smaller flute, while tapping her hooved feet in time with the melody.
The horses seem to be calmed by her music and slowly settle down from their battle-fright… Nyzahr wonders about the paths and roadways these horses have traveled with their evil masters. Does a horse realize when it is working for a dragon demon-goddess ? Nyzahr is wondering what these creatures could tell her. After all, it may not be the first time they make this particular trip, maybe some of them have been on other, more secret roads before ?
She suddenly changes the pitch of her flute, the carved bone pipe seems to be neighing softly now, almost as a query to the simple beasts of burden… and ever so slowly, one then another horse joins her song, neighing in unison and starting what almost sounds like a conversation.
Out of Character:
Nyzahr casts Speak With Animals on their enemies' horses and tries to discover what useful information the animals may be willing to share with her.

The horses calm down well enough, but they don't have much to tell Nyzahr of use. Some had simply been taken from their previous masters, others purchased. In either case, they have apparently spent their days since making the run back and forth between Baldur's Gate and the now destroyed creche.
The group secures the wagons and prisoners for the night, and in the morning heads back towards the caves. On the way, you receive word that Cyanwrath's army has been thoroughly destroyed. A small contingent of cavalry escaped to the south, and the commander himself was apparently among them, as no half dragons were confirmed among the dead. A female mage meeting the description of Commander Mondath was however confirmed killed.
The caves remain as you left them, and after you unload the possessions stolen from Greenest, you have little trouble loading the half dragon eggs along with enough sand to protect them on the way.
The party is given a hero's welcome on returning to the town, which for now has borrowed troops from Baldur's Gate manning its walls.
Out of Character: wrapping this up, what else would the group wish to take care of?

I reckon Nyzahr is going to be mainly interested in 3 things, in the following order:
1. Extract as many parts from the carcass of Lynnethon as possible and try to find magical / financial use for them
2. Try to get herself a book on the use of draconic runes and draconic language in the Greenest library
3. Make her way towards Thay on her quest to track down the thief of the half-dragon infant, the one she named Ishtareth
We can all discuss of a way to re-integrate her into the campaign at a later point, and introduce Amber Jack to the rest of the team at the Dungeon Master's discretion, does that sound good to everyone ?
Out of Character: In regards to dragon harvesting, check out 3.5e's Draconomicon and Dragon Magazine #332, both have sections on the kind of things one can do with various dragon body parts. Let me know what you have in mind, and we can discuss any changes that will be needed for it to fit into 5e.
Books on various languages can be obtained easily enough.
Thay is a long way east, on the other side of the continent of Faerun, and across the sea of Fallen Stars. A journey there could take a year or more by mundane means. Faster means exist, including the use of teleportation magic, but such services can be extremely expensive. You were able to obtain the sigil sequence for the teleportation circle that Onwen teleported to from the scroll left behind, meaning Nyzahr could teleport directly to the same spot, however such circles are often well defended, making such an attempt incredibly dangerous without some plan to convince them she is a legitimate visitor.
I had planned to introduce Jack after the break, if you had some specific means of insertion in mind, let me know.
To everyone: your characters will be level six for the start of the next chapter, you can go ahead and start working up the changes.

Fay would simply look for the pair of matching dragon tooth necklaces he asked to be made before they left. One goes to Lia and one is his. He would also see if there are any magical scimitars to be had and their cost if so not that he has anything.
Back in Greenest, Poljen will check in to see if the old woman who cared for the pigeons survived. If so, he will give her another few gold coins to buy food for herself and the birds.
And once we are back in a bigger city, he will look into buying a trained/trainable hawk, falcon or eagle. He intends to be able to do his aerial scouting trick on a reliable basis.
