My guess is that the corp always runs the ship and sets the info for the route with perhaps the ability to monitor what is going on.

What can we maybe look for in the room that will help us work out what is happening?

I guess with the company having the computer fly the ships to one spot and back that they are risking less personnel and getting better profits. The fact that they wished to hire guards for a cargo tells me they are worried about the cargo and do not really care about the people they hire. Yeah, lets do a good search of the captains quarters to see what we find that can help us.
